I have a similar installation put in about 5 years ago and it works very well. Some things to look out for:

You are right that the negative of both house banks should be connected parallel at the shunt. The distance between the batteries and the shunt does not matter since you are measuring current, not voltage. For my link 10 install, I plan to parallel the negatives of both house banks at the xantrex shunt and keep the distance from the negative terminals to the shunt at a minimum (is this important?).
